I do feel they're able to offer deeper discounts because the commission rates for OTA bookings on hotels is often 20-30% of the booking price. It may be for vacation rental managers + hosts to offer these discounts at these percentages due to lower overall commissions on OTA bookings compared to direct bookings.

Very true, plus small vacation rental businesses are confined to a single location. Therefore, unless travellers are intending on visiting the same location, they don't care about loyalty schemes.
